Don't know about wtv ripper but: Use m4v (mp4) instead of mkv and you enjoy subtitles natively with WMP or 7MC and some other benefits like cover art and meta tagging.
I try that but everytime the file begins to play and then it cuts out and audio never starts. One file plays but FF/RW are slow and buggy. I've read some people having success with wtv and after spending time reading the goodbye MKV you will not be missed it gives me hope that this is possible as there is a note that DVRMS Toolbox has an early view on the wtv converter. It would be so nice to have something that could just convert the files in a single process rather than spending 12 minutes ripping and up to a hour re-encoding.
Agreed. A single program to rip straight to a final target format would be popular. I simply do not like having to start 2 processes.
Handbrake is not just a free app, it's THE app for ripping DVD to mpeg4.

Not sure about subtitles, but I rip all of DVD's main movie VOB's to one Movie Name.dvr-ms file. Full playback functionality on Xbox extender (FF, Rew, Pause, Resume).
I do this with one click, then enter the movie name formatted for MediaBrowser with the batch file, DVD Decrypter, AnyDVD, and VideoRedo outlined in my guide here: http://www.mediabrowser.tv/forum/viewtopic.php?f=2&t=1466
Like I said, I have no interest in the subs, but it is probably possible to get those between DVD Decrypter and VideoRedo in the batch script.

VideoReDo does not support DVD subtitles, where they are not part of the image. It's been requested for a few years.

Will this do 5.1 sound? or is it just stereo. Is it just re wrapping the video and audio or does it compress it at all?

The VideoRedo update is supposed to supprt WTV. Im in the same boat wating to rip my DVDs straight to WTV.

Do you notice any quality issues with "older" movies when extended to the 360?
I'm asking because I just upgraded to Windows 7 and have the "flickering" issue on my .mpg DVD conversions which I didn't have in Vista.
